En l'an 2314, deux ans après le dernier grand combat de Celestial Being, un vaisseau d'exploration de Jupiter longtemps abandonné a quitté son orbite et se dirige vers la Terre. La Fédération de la Sphère Terrestre utilise Descartes Shaman pour exploiter les capacités des Innovateurs, car une exposition accrue aux particules GN a fait émerger chez beaucoup d'entre eux le statut d'Innovateurs Vrais. Constatant le potentiel militaire de ces individus, l'ESF mène des recherches sur l'Innovation. Celestial Being et ses pilotes Gundam entreprennent leur mission finale pour affronter les ELS, une menace existentielle pour l'humanité. Au cours de cette mission, Setsuna F. Seiei commence à comprendre la véritable nature de son rôle d'Innovateur et l'importance des « dialogues » établis par le plan d'Aeolia Schenberg.
