Étudiant en seconde année à l'Académie Shujin à Tokyo, Ren Amamiya vit un événement déclencheur qui active son Persona. Il se joint à d'autres pour devenir membre des « Phantom Thieves of Hearts », un groupe qui cible les adultes corrompus en leur volant les origines de leurs désirs tordus afin de réformer leur cœur. Alors qu'ils mènent une vie quotidienne de lycéens, ils s'efforcent également de résoudre une série d'étranges et d'inexpliqués crimes qui se produisent dans la ville la nuit.
