En 2201, un an après la mission du Yamato destinée à empêcher la contamination de la Terre, un nouveau danger surgit. La planète est presque revenue à la normale après le conflit avec Gamilus, les efforts de reconstruction s'étendant à d'autres mondes. Des anciens membres de l'équipage du Yamato interceptent un signal indistinct provenant d'une comète blanche se dirigeant vers la Terre. Ils reprennent le contrôle de leur ancien vaisseau et partent affronter la menace qui émerge.
