In 2022, quantum computing has advanced to the point where people can transfer their consciousness into cyberspace. Shiki, a 14-year-old student, attends high school on the academic city of Okinotori-island Mega Float City after skipping grades. She reveals to her brother Remu that she lives in cyberspace, with her body preserved in a water tank filled with culture medium. This system, known as "Body Pool," uses nanomachines in the brain to maintain the connection. When a network overload event called "Early Rupture" causes users to become trapped in cyberspace, Remu goes to Shiki's apartment in OMFC to retrieve her. He finds a girl who claims to have taken over Shiki's body, and before he can understand the situation, the apartment is attacked.
