A boy named Ayato Kamina was separated from Haruka Mishima after an event that supposedly killed all those outside Tokyo. Three years later, invaders attack the city, and Ayato meets Haruka Shitow, a TERRA agent who claims to know the truth about the world. This encounter marks the start of a series of unusual occurrences. Ayato activates a large mecha called RahXephon and discovers that several individuals, including his mother, possess blue blood. He also learns that he has been living in a self-contained dimension where time progresses more slowly than in the outside world.
