Jan 21, 2002Ayato Kamina, Hiroko Asahina, and Mamoru Torigai travel by train for a chemistry test while being followed by a mysterious woman. An earthquake causes the train to crash, injuring Hiroko and Mamoru. Ayato seeks help but discovers Tokyo is under attack by futuristic aircraft. A giant Dolem named Allegretto is deployed to defend the capital. Amidst the rubble, Ayato meets Reika Mishima, whose appearance evokes nostalgia. Federal agents attempt to arrest Ayato in the subway, but the mysterious woman rescues him. Ayato declines her offer and boards a train with Reika to reach the special station known as "The Shrine of Xephon" under Tokyo Bay. Inside, they find a sky-blue area with a giant egg in water. Dolems sing above, affecting Ayato, but Reika counters with her own song. The egg cracks, revealing wings within.

Feb 4, 2002Ayato’s escape is obstructed by Fortissimo, but the RahXephon protects Haruka Shitou while Reika is struck by an energy blast. The RahXephon crushes Fortissimo and exits the Tokyo Jupiter barrier. Ayato and Haruka shelter in a fishing boat, where Haruka explains that Ayato has experienced a time lapse of twelve years. The next day, Ayato receives a call from his real mother via payphone, advising him against Mulian society influence. Haruka informs him that the barrier isolates the city. She subsequently burns the boat to signal contact with the TERRA Organization.

Quon detects a dangerous signal and predicts the arrival of a Dolem, which the organization attempts to destroy. When their efforts fail, the Dolem boards the carrier. Panicked by the situation, Ayato summons the RahXephon, commanding it to eliminate the Dolem threat completely.

She transports him to Professor Shougo Rikudo's residence, where he must live with Megumi Shitou, much to her displeasure. During a town tour, heavy rain forces a shelter break before they return. Later, Haruka arrives with a drunken Elvy Hadhiyat, who attempts to flirt with Ayato. Professor Rikudo assists Ayato in settling in, advising Megumi to remember the principle of not doing unto others what she would not want done to herself.

He is dispatched to Nirai-Kanai for observational purposes. Concurrently, the Alpha Squadron, now reinforced with fresh pilots, engages a Dolem alongside Ayato. During this conflict, only the lower extremities of the enemy unit are visible. Futagami encounters Rikudo, attempting to extract details regarding Ayato. Elvy successfully destroys the Dolem's legs, yet the machine continues to hover. Ayato intervenes to support Elvy but becomes trapped within the cloud cover. Summoning all his strength, Ayato ultimately obliterates the Dolem into pieces.

Mar 18, 2002Itsuki invites friends to a nighttime Christmas gathering as Nirai-Kanai experiences its first snowfall. Haruka gifts Ayato gloves for the cold, while Megumi tells Kim that Haruka kept a hidden present since separating from a former lover. Sayoko, wearing a necklace from Itsuki, creates the snowstorm out of anguish and transforms into the Dolem Sforzando, generating an ice field. Ayato hesitates to pilot the RahXephon against her. Reika encourages him to destroy the Dolem while saving Sayoko. The narrative implies the gloves Haruka gave Ayato were the long-stashed present she had kept.

Mar 25, 2002On New Year's Day, Ayato, Quon, and Haruka go to the beach. While on a boat trip, after Haruka takes a dive into the water, Ayato and Quon glimpse at Reika near a lighthouse. The two then run off together, finding a shrine on the island. Haruka, after finding out from Futagami that the shine has led people to be spirited away, desperately tries to search for Ayato and Quon. Ayato finds himself falling from the sky toward Tokyo Jupiter and Quon appears before Reika as an illusion, but they are able to make their way out from hearing Haruka hum a song from outside the shrine.
10EP 10Quon plays a strange melody while Kunugi seeks closure for his daughter Michiru
Apr 17, 2002Itsuki experiments with music to cultivate plants, but a recent violin piece by Quon produces unusual results. Ayato detects dissonance in a recording of Quon’s performance. Futagami recounts how a subordinate soldier used a fusion bomb in Japan during the Mulian war, destroying a city. Kunugi takes a day off and boards a cruise to meet his wife, whom Ayato and Megumi mistakenly believe is his daughter. She informs him she is leaving Japan soon and provides the final page of a song Quon dedicated to him. Kunugi then visits Quon at a cemetery, requesting she play the composition to honor his daughter Michiru, who died in the Mulian war.

A flashback occurs to when Makoto, Itsuki, and Helena were being raised at the Bähbem manor. Makoto finds a Mud Doll underground and decides to take it back to its mother and father, though Itsuki has his doubts and Helena is against the matter. Armed forces are later summoned to assassinate the Mud Doll, but Makoto creates a sound barrier to shield the firing of the rifles. The Mud Doll slowly deteriorates when it reaches outside the manor, saddening Makoto. In the present, Makoto looks back on that day, wondering if he would have the chance of meeting his parents someday.
