The NetSavers collaborate with the Sci-Lab to investigate a strange comet entering Earth's atmosphere. Giant Mettaur viruses subsequently attack DenTech City, but Lan and Chaud defeat them. MegaMan is then captured by Bass, who demands the Ultimate Program to fight Duo. Lan and Chaud rush to rescue him, encountering Dr. Wily, an old rival who appears to understand the situation.
