A surviving fragment of Leader X evolves into Z, who teams up with Count Egobossler and his subordinates to destroy Earth and the Science Ninja Team. Dr. Nambu takes over the ISO after Anderson's death, and the team relocates to the underwater Gallatown base. Engineer Kamo joins them, and after the New GodPhoenix is destroyed, they receive the Gatchaspartan as their new mecha. The Gatchaspartan has a special mode called Hypershoot, which only Ken can use with his Gatchafencer sword. Prolonged use of Hypershoot causes radiation exposure that slowly kills Ken. Z plans to destroy Earth using an antimatter asteroid named "Poison Apple."
