Yoshino Reiji is an ordinary student living on Tsukiyomijima Island. After encountering an unusual crisis, he is saved by a girl named Sakura, who reveals that he is the Missing Number 13. She is his "strategy destruction magic weapon," a form of magic connected to him. Reiji and Sakura must fight against the other twelve Mahoutsukai in a ritual similar to a battle royale. In order to protect his normal life, Reiji joins the conflict.
