A mysterious event known as a "spacequake" occurred thirty years prior, devastating Eurasia and killing over 150 million people. Smaller spacequakes continue to happen unpredictably. Shidou Itsuka, a high school student, encounters a mysterious girl at a spacequake site and discovers through his sister Kotori that she is a "Spirit," a being responsible for the disasters when they appear in the world. Kotori, who leads the airship Ratatoskr, enlists Shidou because of his unique ability to neutralize the Spirits' power. To do this, he must form a romantic connection with each Spirit.
