Juzo Inui discovers a renegade Extended hiding in his office, fleeing the Security Bureau for allegedly kidnapping Tetsuro Arahabaki from the Berühren Corporation orphanage. He reluctantly agrees to protect the boy, but their safehouse is compromised by Karen, an Extended agent working for Berühren Corp. Both Juzo and the renegade are shot, allowing Karen to retrieve Tetsuro. Before dying, the renegade reveals he is Tetsuro using Harmony, an illegal Berühren remote control device, to pilot an empty Extended body. Enraged by the corporation's abuse and experimentation on Tetsuro, Juzo launches an attack on the train transporting the boy back to Berühren headquarters.

Juzo destroys a train carrying Karen and Berühren guards to rescue Tetsuro, but the event is blamed on the Spitzebergen terrorist group. News reports identify Tetsuro as the eldest son of Berühren Corp CEO Soichiro Arahabaki, a claim Juzo doubts. He takes Tetsuro to Mary Steinberg, an underground extension mechanic, who agrees to provide basic repairs once Tetsuro regains consciousness. While seeking Tanegashima cigarettes, which help Extendeds reduce nervous system wear, Juzo falls into a trap set by Berühren representative Cunningham. Cunningham admits Tetsuro is Soichiro’s son and demands he be handed over. With Mary’s assistance, Juzo defeats the Berühren squad, forcing Cunningham to flee. Mary then reveals that Tetsuro has regained consciousness as they return to her shop.

Mary equips Tetsuro with limb extensions to improve mobility, though he remains too weak to walk. Because the Harmony within him blocks voice restoration, he communicates via a remote headpiece. Huang from the Kyusei Group approaches Juzo with a job to find an attacker targeting children by removing their extensions and leaving them comatose. Juzo declines, suspecting Berühren is behind the incidents to lure out Tetsuro. When Tetsuro asks for help and Juzo refuses, Tetsuro uses Harmony to seize control of Juzo’s body to hunt the attacker alone. He encounters two girls, Anne and Ende, fleeing a Kyusei Group enforcer and rescues them. The girls, sent by Berühren to capture Tetsuro, view Juzo as a threat. Ende transforms into a spider-like Extended and attacks with poisoned bullets but loses control of her prosthesis and collapses. Anne retrieves Ende for Cunningham, who orders both retired for failure. Tetsuro intervenes again to save the girls.

Tetsuro lacks experience operating Juzo's body and is overpowered by Cunningham's bodyguards. Cunningham identifies Tetsuro's presence and orders Anne and Ende to seize Tetsuro's body and kill Juzo. The girls hesitate, prompting Cunningham to shoot Ende with drugged bullets before leaving. The drugs cause Ende to lose control of her extensions, mortally wounding Anne and forcing Tetsuro's mind out of Juzo's body. Anne pleads with Tetsuro to save Ende. Tetsuro attempts to use Harmony to control Ende, but his sub-brain shorts out from overuse. Juzo regains control, revealing he was conscious during the takeover. He orders Tetsuro to use his head-mounted gun to stop Ende, destroying her extensions and sending a beam of light into the sky. Juzo and Tetsuro flee the Kyusei Pit as Mary repairs Ende and works on a solution for the comatose children. Juzo forbids Tetsuro from using Harmony on him again, comparing his actions to Berühren. A woman watches the footage, questioning the implications of Juzo's actions.

Juzo faces EMS custody and a prisoner hunt while avoiding emotional ties.

Tetsuro worries that Juzo’s head gun discharge will alert the EMS, the police agency monitoring ex-military Over-Extendeds. Although Tetsuro attempts to leave, Juzo refuses to stay for his own protection. The group is invited to eat crab with Juzo’s landlord, Chris, but Juzo declines to avoid emotional closeness. Juzo visits his neighbor Scarlet’s father for part servicing but is confronted by Olivier, the EMS head. Olivier detains Juzo, Tetsuro, Mary, Chris, Scarlet, and her father to protect them from Berühren. In exchange, she tasks Juzo with capturing two escaped prisoners. Olivier explains that EMS transfers Extended prisoners to Berühren because they manufacture corsets that suppress the sub-brain. Their motorcade is ambushed by escaped prisoner Hug Bear, who is stopped by Section Chief Kronen. Kronen distrusts Juzo, but Olivier insists his help is needed to catch the last renegade Extended, Hayden Gondry.

Juzo Pursues Escaped Extended Killer Hayden Gondry to Protect First Generation Targets

Olivier tasks Juzo with capturing Hayden Gondry, a notorious military Extended who massacred his own unit and Olivier’s father during the Nightmare of Norse Scott. After escaping prison and killing three people, Hayden is sought alive for trial. Juzo investigates a victim’s home, skirmishes with Kronen, and realizes Hayden is hunting former Tindalos members. He predicts Tokisada Mega Armed is next. Kronen drives Juzo in a vintage Corvette Stingray to an event where they stop a decoy assassin. However, Mega Armed is ambushed by Hayden, who had disguised himself as a young girl to conceal his identity.

Olivier faces suspension for disobeying orders to kill Hayden, who also murdered her father. Tetsuro utilizes Harmony to control an EMS guard, while Juzo and Kronen defend Mega Armed from Hayden. Kronen suspects superiors want Hayden dead to hide crimes, but Juzo vows to capture him alive. After they subdue Hayden, Mega Armed attacks all three to suppress information about Norse Scott. Meanwhile, Pepper fails to assassinate Mega Armed using Hayden. Tetsuro delivers medicinal cigarettes to Juzo and helps Olivier evade her guards. With Hayden defeated, Mega Armed targets Juzo and Kronen, insisting that details of the Norse Scott incident must remain secret to protect extension technology's reputation. He knocks out Kronen and proceeds to attack Juzo directly.
