Ayato arrives at the TERRA Organization base via aircraft carrier and meets Quon Kisaragi and Makoto Isshiki. Despite the warm reception, he is imprisoned because the organization views him as a threat. Quon detects a dangerous signal and predicts the arrival of a Dolem, which the organization attempts to destroy. When their efforts fail, the Dolem boards the carrier. Panicked by the situation, Ayato summons the RahXephon, commanding it to eliminate the Dolem threat completely.
