Saber, Lancer, and Rider fight a rapidly regenerating demon summoned by Caster near the Mion River shore. Kirei and Risei Kotomine plan to conceal the event. Archer and Tokiomi Tohsaka observe from the Vimana aircraft; Tokiomi asks for help, but Archer refuses after losing four weapons. Mitsubishi F-15J Jets enter the fray, with one consumed by the demon and the other hijacked by Berserker for aerial combat with Archer. Spectators gather along the bank. Kariya Matou argues with Tokiomi about Sakura, who is destined to become a mage. Ryūnosuke Uryū is sniped and killed by Kiritsugu Emiya. Caster vows to honor his dead Master. Kiritsugu realizes the demon is immortal and that only Saber possesses a Noble Phantasm capable of destroying it completely.

Saber and Rider retreat from Caster's demon to rethink their strategy. Rider proposes transporting the demon inside Ionian Hetairoi, where his armies will hold it off as long as they can while Saber and Lancer find a way to finally destroy it. Kiritsugu calls and explains to Waver how they will defeat the demon and tells him to inform Lancer about Saber's Noble Phantasm. Lancer realizes what Kiritsugu means and destroys his Gae Buidhe to allow Saber's wound to heal and fully use her Noble Phantasm. Tokiomi defeats Kariya by burning him with a blast of fire. He falls from the building, and is later found by Kirei, who is on the verge of killing him but decides to heal him instead. Berserker destroys Archer's Vimana, but is drawn by the unveiling of Saber's sword and begins attacking her instead. Lancer and Archer attack him and destroy his jet. With the coast clear, Kiritsugu fires a flare gun to signal to Waver where Rider should transport the demon. With the demon in position, Saber uses her Noble Phantasm Excalibur to finally destroy Caster and the demon while the former has a vision of Jeanne before his death. With the threat over, Rider and Archer discuss whether Saber's life as king was incredible or tragic before both leave, with Rider hoping to duel Archer in the future and Archer now smitten with Saber.

Kayneth kills Risei, Maiya captures Sola-Ui, and Lancer dies after a geas deal with Kiritsugu.

Kayneth murders Risei to secure a Command Seal, then scolds Lancer for failing to protect Sola-Ui, who is kidnapped by Maiya. Saber and Iri arrive at Kayneth’s hideout, prompting a duel with Lancer. Kiritsugu forces Kayneth to use his final Command Seal to make Lancer commit suicide via a geas contract that prevents Kiritsugu from harming Kayneth or Sola-Ui directly. Lancer curses everyone before dying on his lance. Maiya immediately shoots Kayneth and Sola-Ui, bypassing the contract. Saber ends Kayneth’s suffering while confronting Kiritsugu about his dishonorable methods. Kiritsugu argues that chivalry is meaningless in war and that he will commit any evil necessary to save the world. He leaves with Maiya, leaving Iri collapsed from exhaustion.

Tokiomi proposes an alliance while Kirei assassinates his father to secure a new contract.

Following Risei’s death, Tokiomi meets Irisviel and Saber to propose a temporary alliance against other Masters. Irisviel agrees only if Kirei leaves the country. Before departing, Tokiomi gives his daughter Rin a magecraft book. Irisviel later reveals to Maiya that she is the Holy Grail’s human vessel and will die to activate it. Meanwhile, Kirei learns from Archer that his father left him Command Seals, allowing him to contract a Servant. The war’s secret requires sacrificing all seven Servants to activate the Grail. Tokiomi avoids using his seals to force Archer’s suicide later. Kirei meets Tokiomi, who entrusts him with Rin’s guardianship and an Azoth dagger. Kirei stabs Tokiomi, claiming his father never understood him. With Tokiomi dead, Kirei and Archer form a Master-Servant contract.

Young Kiritsugu Emiya resided on Alimango Island in the Philippines with his father Noritaka and assistant Shirley. Noritaka researched plant-based immortality, inspiring Shirley to test the formula on herself to honor his work. This magecraft transformed her into a Dead Apostle who attacked the village. Kiritsugu failed to kill her and fled to warn the Church, allowing the infection to spread. Church Executors and Mage's Association Enforcers arrived to contain the outbreak. Mercenary Natalia Kaminski rescued Kiritsugu, who then confronted his father. Noritaka dismissed the tragedy as an accident and intended to continue his experiments. Consequently, Kiritsugu killed his father, solidifying his worldview before escaping with Natalia.

Kiritsugu trains under Natalia to become a mercenary, using magic bullets crafted from his ribs. They are tasked with eliminating Odd Dvorak, a Dead Apostle mage controlling bee familiars that create Ghouls. Natalia pursues Dvorak on a plane from Paris to New York, while Kiritsugu handles an associate in New York. After both targets are eliminated, Dvorak’s hidden bees infect the plane’s passengers and crew. Natalia reaches the cockpit and requests Kiritsugu’s help. Instead of rescuing her, Kiritsugu destroys the aircraft with a Stinger to prevent a wider Ghoul outbreak, killing Natalia in the process. He expresses gratitude for her role as his mother before the explosion. Natalia smiles as the plane burns, while Kiritsugu collapses in grief over his loss.

Kiritsugu assassinates Tokiomi while Rider abducts Irisviel and Saber pursues

Kiritsugu visits Irisviel, who entrusts him with Avalon and requests he bring Illya to Japan after the War. He tasks Maiya with protecting Irisviel while he goes to kill Tokiomi. Waver seeks mana in the forest to fight Saber and correct her view on kingship. Kariya suffers a nightmare involving Berserker before waking chained in the Matou cellar, where Zouken forces him to swallow a crest worm linked to Sakura. Irisviel discusses Maiya’s past as a child soldier and hopes the War ends so Illya can live normally. Kiritsugu reaches the Tohsaka mansion to find Tokiomi dead. Rider attacks Irisviel and Maiya. Kiritsugu uses a Command Seal to recall Saber, who finds Maiya injured and Irisviel abducted, then chases Rider on a motorcycle. Kiritsugu arrives to find Maiya dying and comforts her as she passes.

Saber confronts Rider while Kiritsugu uncovers the truth behind Iri's kidnapping

Saber pursues Rider through the city on her motorcycle, while Kiritsugu determines Rider did not attack Iri and Maiya. Saber intercepts the true Rider and Waver, leading to a duel that destroys Rider's chariot. Believing the Matou family kidnapped his wife, Kiritsugu tortures Byakuya, who reveals Kariya conspired with Kirei. Kirei used Berserker's Noble Phantasm to disguise himself as Rider in exchange for restored Command Seals and a duel with Tokiomi. Kirei dismisses Zouken, who shares his sadistic enjoyment of Kariya's suffering. Kariya arrives at the church for his duel but finds Tokiomi dead. Aoi arrives, assumes Kariya is the murderer, and accuses him of never loving anyone. Enraged, Kariya strangles her to death. Archer and Kirei observe the tragedy from a balcony, amused by the outcome.

Waver returns to the Mackenzie household, where Glen and Martha acknowledge his true identity but appreciate his company. In Caster’s lair, Kirei interrogates Irisviel, rejecting her comparison to Kiritsugu, who seeks world peace through the Grail. Kirei kills Irisviel by snapping her neck and vows to destroy Kiritsugu’s dream. Later, Waver and Rider spot magical flares near the theater, intended to lure them into a duel with Archer. Rider summons Bucephalus, and Waver offers all Command Seals to empower him, feeling unworthy as Master. Rider refuses, calling Waver a friend and inviting him to ride together. Kiritsugu and Saber recognize the flares as a trap to gather remaining Masters and Servants. Kirei prepares for his fight with Kiritsugu, dispatching Berserker against Saber and Archer against Rider. Meanwhile, Irisviel’s soul contacts Angra Mainyu within the Grail before vanishing.

Kiritsugu meets Kirei while Saber faces Lancelot and Rider duels Archer

Saber confronts Berserker, who reveals himself as Sir Lancelot, shocking her with his knowledge of her sword. Meanwhile, Rider proposes an alliance to Archer, who declines and subsequently annihilates Rider’s Ionian Hetairoi army using Enuma Elish. Rider accepts Waver as his retainer, urging him to survive and recount their final battle before charging Archer and dying by Ea’s strike. Archer acknowledges Rider’s worth and spares Waver, who mourns his master. Kiritsugu arrives separately to find Kirei displaying his deceased wife’s body on the theater stage.

Kiritsugu Rejects the Corrupted Grail's Offer of Global Genocide

During the final duel between Kiritsugu and Kirei, Saber defeats Berserker. A black ooze from the Grail traps Kiritsugu in an illusion created by Angra Mainyu, who appears as Irisviel and Illya to offer him victory. The entity reveals the Grail is corrupted, seeking to fulfill wishes through global genocide. Kiritsugu rejects this, realizing his philosophy of sacrificing the few for the many is flawed, and is cursed with a shortened lifespan. Outside, Kirei begs for the wish to find meaning, but Kiritsugu shoots him. Saber arrives and faces Archer, who demands she become his wife. Kiritsugu intervenes, using his two remaining Command Seals to force Saber to destroy the Holy Grail with Excalibur.

The Grail’s corruption floods Fuyuki City, killing Archer and consuming Kariya, who collapses after failing to save Sakura. Kirei Tohsaka awakens resurrected with a mortal body granted to Archer, laughing hysterically at his own lack of humanity before they agree to travel together. Kirei observes Kiritsugu searching for survivors and finds young Shirou Emiya alive. He later attends Tokiomi’s funeral and meets Rin and her brain-damaged mother Aoi, giving Rin the Azoth dagger while enjoying her grief. Waver Velvet requests to stay with Glen and Martha to earn money for future travels. Saber, restored as a Heroic Spirit, recalls Lancelot’s betrayal and regrets her failure as a king, vowing to win the next Holy Grail War. Kiritsugu remains in Fuyuki, adopting Shirou after Jubstacheit von Einzbern denies him entry to the Einzbern estate. Five years later, Kiritsugu shares his dream of becoming a hero with Shirou before dying quietly, content that his adopted son will fulfill his wish.
