Petra uses a fossilizing gun to preserve them, burying their fossilized forms in lava. Years later, Sarah and Tony Goodman discover these fossils. Dr. Bernard Goodman, their uncle, defossilizes Flint and Getalong. However, the process leaves Rocky as a sentient stone slab with eyes. Unable to restore him to normal, Dr. Goodman converts Rocky into a high-tech stone axe. This tool proves useful when Petra Fina returns to claim Getalong, altering the course of events involving the captured Time Shifter and the transformed father.

Flint, Sarah, and Tony begin their time detective mission in ancient Japan to rescue Jitterbug.

Flint, Sarah, and Tony undertake their inaugural assignment as time detectives, traveling back to 2nd century A.D. Japan to locate and save the Time Shifter known as Jitterbug. Upon arriving in the region, the trio encounters Queen Himiko of Yamatai and her sister Nashimi. The pair had previously been overthrown and imprisoned by Petra Fina and her criminal gang. The team assists the royal sisters in regaining control and restoring stability to their kingdom after the successful removal of the usurpers from power.

The team travels to 16th century South America to rescue the Time Shifter Eldora from Spanish Conquistadors.

The group returns to 16th century South America with the mission to retrieve the Time Shifter Eldora. Upon arrival, they are captured by Spanish Conquistadors who imprison them and attempt to force the location of the Golden Condor from their minds. With assistance from Lucas, the leader's only son, the prisoners manage to escape. They subsequently decide to aid a group of ancient Incas in returning to their village. During this effort, they discover that the Conquistadors are acting under the orders of Petra Fina and work to prevent further attacks against the Incas.

The team travels to Heian Period Japan to find Talen, who disguises herself as Princess Kaguya.

The team is sent back to the Heian Period of Japan (794 A.D.) in search of the Time Shifter Talen. After confronting the villains, Petra Fina and Flint are dragged into the tale of Princess Kaguya as Talen attempts to escape. Within the story, Flint befriends Talen (who disguises herself as the titular Princess Kaguya) and all three eventually escape the story. Petra Fina subsequently captures Talen and Flint must fight to rescue his new friend.

The team travels to 1812 Russia to locate the Time Shifter Mosbee.

The group arrives in Russia during the year 1812 to find the Time Shifter Mosbee. They face the invading army of the First French Empire led by Napoleon Bonaparte. Mosbee is discovered living in an ice castle, where he has been brainwashed by Petra Fina. Petra Fina uses Mosbee-Con to freeze Russian opponents and gain the loyalty of Napoleon and his troops. Flint must battle Mosbee-Con to restore order. A mysterious character appears for the first time to assist Flint. Once Mosbee is freed, Napoleon determines that Russia is too cold for invasion and orders his forces to retreat to France.

The team travels to 1492 to retrieve Coconaut from Christopher Columbus's fleet.

The group returns to 1492 to locate the Time Shifter Coconaut, only to be rescued from the sea by Christopher Columbus's crew. They discover Coconaut is aiding the explorer's navigation. Petra Fina exploits this information to sow distrust among the sailors, sparking a mutiny. She steals Coconaut and seizes control of the fleet, intending to rename America as Petra-Merica. After being abandoned on a desert island, Flint and his friends escape and hurry to restore order and free Coconaut from Petra Fina's command.

The team seeks Bubblegum at Azuchi Castle amidst an attack by Petra Fina.

The group travels to Japan in 1582 during the Azuchi-Momoyama Period to locate the Time Shifter Bubblegum. They reach Azuchi Castle and discover Bubblegum with Oda Nobunaga and his attendant Mori Ranmaru, who is depicted as female. Petra Fina and her gang assault the castle and brainwash Bubblegum. The heroes and Nobunaga are defeated in combat but are subsequently saved by Ranmaru and Coconaut-Master. United, the group battles Bubblegum-Con to stop Petra Fina's scheme.

The team travels to Ancient Egypt in 323 B.C. to locate the Time Shifter Lynx.

The group arrives in Ancient Egypt in 323 B.C. to search for the Time Shifter Lynx. They discover Lynx serving under Petra Fina, who claims to be an Egyptian Queen. After Lynx brainwashes Flint, Tony and Sarah challenge him to a riddle contest. They defeat him by using the Riddle of the Sphinx, which breaks Petra Fina's spell. With assistance from Bubblegum-Master, Flint then confronts Lynx-Con.

The team travels to 19th century Paris to locate Artie while Petra Fina receives a portrait.

The group is dispatched to mid 19th century Paris, France, to find the Time Shifter Artie. Concurrently, Petra Fina obtains a portrait of the Dark Lord. Upon arrival, the team discovers Artie with a young Auguste Rodin, who has utilized Artie's abilities to bring his sketches to life. Petra Fina and her associates subsequently arrive and brainwash Artie. Flint, aided by Lynx, engages in a confrontation with the brainwashed Artie-Con. This sequence involves the team navigating the historical setting while dealing with the immediate threat posed by the antagonist's manipulation of Artie's powers and the resulting conflict with Petra Fina's faction.

Petra Fina and her henchman devise a scheme to capture Getalong from the Time Detectives, intending to utilize her power to marry the Dark Lord. They lure Flint, Sarah, and Tony to Baghdad in the year 1539 by deceiving them into searching for a Time Shifter. The trio falls into the trap but subsequently engages in combat with Petra Fina's Catamaran, which has taken the form of a cat. With assistance from Getalong, the group manages to defeat the feline adversary during the confrontation.

The Time Detectives travel to 15th century Transylvania to retrieve a Time Shifter named Bindi, who is held by Count Vlad Dracula, whom villagers believe is a vampire. During the mission, the mysterious helper who aided Sara reveals himself as Merlock Holmes of the Time Bureau, working undercover to observe Flint Hammerhead. Ultimately, Bindi decides to join Merlock due to her trust in him, while Flint recognizes her desire to leave with the undercover detective rather than stay with their team.

On Christmas Day, Flint and his team travel back in time to ancient France to locate a lonely young girl named Maria and her missing mother. They are aided by Elfin, a Time Shifter who can transform objects into toys and whom Maria believes to be an angel. Flint attempts to save Maria's mother from death while simultaneously confronting Petra Fina, who transforms Elfin into Elfin-Con. With assistance from the Batterball-Master, they defeat the transformed antagonist. Following these events, Jillian Grey informs the group that interfering with history is illegal, although she decides to overlook their actions in this instance.

Petra Fina, Dino, and Mite appear as Ms. Iknow, Mr. Dino, and Principal Mite to persuade Dr. Goodman that the Time Shifters would not thrive in his care. They present their case to convince him of the unsuitability of keeping the group at his residence. Simultaneously, Merlock holds a separate meeting with Jillian Gray. The narrative focuses on these dual interactions as the characters attempt to influence Dr. Goodman's decision regarding the living arrangements of the Time Shifters.

Time detectives travel to the year 2000 to locate the Time Shifters known as The Cardians. Upon arrival, Sara and Tony discover that their uncle, Dr. Goodman, is a teenager who smokes frequently, which explains his lack of a girlfriend. Flint observes the heroic actions of the Cardians but must simultaneously address Petra Fina, who has taken control of them. After Flint frees the Cardians, they combine to form Cardian-Master. This new entity engages in battle against the cat form of Petra Fina's Catamaran. Following neglect by Merlock, Bindi runs away from Merlock. Petra Fina captures Bindi and successfully places Bindi under her control. Consequently, Merlock and Flint must undertake a mission to rescue Bindi from Petra Fina's influence. The narrative focuses on the efforts of Merlock and Flint to free Bindi from the control established by Petra Fina after the initial capture.

Flint's group encounters Moah on Easter Island before Petra Fina attacks with a missile.

Upon reaching Easter Island, Flint's team discovers the Time Shifter Moah assisting native children. Petra Fina arrives and attempts to use the Petra Stamp on him. Flint resists, but Petra Fina orders Dino and Mite to fire the Petra Stamp Missile, transforming Moah into Moah-Con. This form triggers a volcanic eruption, prompting Mosbee's intervention. After Moah is liberated and Petra Fina is defeated, a tidal wave endangers the island. Moah transforms into Moah-Master and strikes the ground, raising the Moai statues to block the incoming water and save the location.

During gym class, Ms. Iknow forces students to run many laps until Pterry informs Flint that a Time Shifter was sighted in Ancient Greece in 4 BC. Ms. Iknow uses this news as an excuse to leave and transform into Petra Fina. Meanwhile, Flint and his group travel back to 4 BC. Upon arriving in the past, they encounter the Time Shifter known as Muscle, who is currently assisting a struggling athlete named Damon with his training. The group observes these events as they begin their investigation into the temporal anomaly reported by Pterry.

Rocky Dates Ms. Iknow While Friends Investigate Her True Motives

On Sunday, the Goodman family conducts a general cleanup with assistance from the Time Shifters, excluding the large Moah. Petra-Fina, disguised as Ms. Iknow, intends to capture the Time Shifters from Dr. Goodman to deliver them to the Dark Lord by dating Flint's father, Rocky Hammerhead. After Flint and his friends discover Rocky is missing, they travel to the city to search for him. Meanwhile, Merlock and Bindi observe Rocky dating Ms. Iknow. They inform Sara that the relationship is genuine but decide to secretly monitor the couple to determine if Ms. Iknow has developed feelings for Rocky or is merely using him as a guinea pig for her schemes.

Flint and friends pursue Unita-Master to the Grand Canyon and Land of Time

Flint, Sarah, and Tony travel to the Grand Canyon while chasing the time-traveling Time Shifter Unita-Master. A conflict involving Flint and Petra Fina's group transports them to the Land of Time. There, Flint meets the Old Timer for the first time. He learns that the Dark Lord scattered the Time Shifters across different eras during a previous assault on the Land of Time. This encounter reveals the history behind the dispersal of the Time Shifters and establishes the context for Flint's ongoing journey through time.

During the breakout, Dino and Mite take Dr. Goodman hostage. Meanwhile, Petra Fina receives orders from the Dark Lord to locate the Time Shifter named Raldo. The investigation reveals that Raldo is located in the past, specifically during Petra Fina's own childhood. This mission forces the group to navigate the temporal setting of Petra Fina's early life while evading capture and fulfilling their new directive.
