In ruined Japan, survivors attempt to rebuild while Ayato arrives and Quon executes her final plan. The RahXephon unleashes a rainbow wave on Obbligato, causing massive destruction and casualties. Fleet unit members Elvy and Souichi die, saddening Haruka and Kim. Makoto is shot by Helena before Itsuki for being a defective clone. Ayato and Quon are revealed to be halves of the RahXephon, exposing the purpose of their existence.
