Ayato awakens in a subway station as Quon plays the piano, marking the end of the battle between the two True Xephons. Itsuki is killed by Sayoko, who reveals she was programmed to love him by Helena. Ernst von Bähbem created the RahXephon millennia ago to control time. Maya accepts that Ayato chooses Haruka over a pure Mulian world. Ayato defeats Quon to restore a timeline where the Mu never attacked, allowing him to be with Haruka. In the new reality, Ayato and Haruka are married with a daughter named Quon. Haruka speaks with Megumi while Ayato finishes a painting of a girl in a yellow dress. The girl resembles a young Haruka, the source of Ixtli's copied appearance.
