과학자인 프로페서 우토니엄과 그의 아들 켄은 화학물질 X를 실험하던 중, 실수로 모찌 케이크를 넣어 화학물질 Z를 만든다. 켄은 화학물질 Z 빔을 도쿄만의 빙하에 조준해 검은색과 흰색의 빛을 퍼뜨린다. 검은 빛은 동물원의 원숭이를 몬스터인 모조 조조로 변하게 하고, 흰 빛은 평범한 세 소녀인 모모코, 미야코, 카오루에게 초능력을 부여한다. 이들이 바로 영웅으로 활동하는 파워퍼프 걸스 Z이다.
