EP 1Kunato and Mozuki are trapped by parasites and forced to control others while Nagate faces loss and battle.
Apr 11, 2015Kunato and Mozuki discover Ochiai's abandoned lab and fall into a trap, with their bodies hijacked by parasites. Now under Ochiai's control, Kunato and Mozuki visit Numi's lab and puts her body under control of a parasite as well. When Nagate appears to visit Placental Shizuka, he learns that she was moved somewhere else. Depressed upon her disappearance, Nagate hears from Yuhata that Placental Shizuka is under custody for research and that he must not see her again. He then turns to Kunato for answers, but to no avail. Some time later, a massive Gauna approaches Sidonia and Nagate joins the sortie against it, piloting his new guardian, the "Tsugumori Kai". However, Nagate and the other pilots fail to break through the enemy's upgraded placenta until a huge Gauna-like creature appears to assist them. With Kunato acting as its pilot, the creature introduces itself as Tsumugi Shiraui.

Apr 18, 2015Following a battle where Tsumugi fights Gauna with her weapon destroyed, Nagate saves her from Tsuruuchi. Tsumugi destroys the enemy with Kunato's authorization. Kobayashi reveals Tsumugi is a Gauna-human hybrid created in Sidonia, prompting the Immortal Ship Assembly to intervene. Kobayashi restricts access to Ochiai's research extracted by Kunato. Later, Kunato introduces Tsumugi publicly, but her excitement scares the audience, ending the meeting. Nagate and Izana befriend Tsumugi separately. The Assembly votes to impeach Kobayashi, but Ochiai reveals he heard everything and kills them all under Kobayashi's orders.
EP 3Sidonia heads to Lem Star System while Tsumugi faces a hidden Gauna threat.
Apr 25, 2015Following the destruction of the Immortal Assembly, Kobayashi directs Sidonia toward the Lem Star System to chase the Gauna mothership endangering Lem VII colonists. Yure recalls Kunato’s revelation that he created Tsumugi using human DNA on Placental Shizuka, who appears pregnant once more. Yuhata encounters Nagate and Izana, eventually forming a friendship with them. Later, as Tsumugi prepares for joint exercises, she spots a large Gauna that has stealthily assimilated a colonist ship. She launches a solo attack, but the enemy constructs a massive trap. Consequently, a platoon of 96 Guardian Pilots, including Nagate, departs to rescue her from the ambush.

May 3, 2015The Guardians defend against a second Gauna wave as Tsumugi disobeys retreat orders to fight fiercely despite injuries. Izana intervenes to calm her, but her Guardian is too damaged to continue. Tsumugi escorts Izana to safety while Nagate and others attack the main body until it fuses its cores into a single structure. This structure fires a powerful Hyggs beam that destroys several Guardians and threatens Sidonia. Tsumugi uses her body to deflect the beam and protect the ship. Before the Gauna can fire again, Nagate ejects Tsugumori's main propulsor to create an explosion, exposing the main core for the other pilots to destroy. Afterward, Nagate calls for Izana and Tsumugi, and a wounded Izana responds, asking for help while holding Tsumugi's severely damaged body.

Sidonia reaches the Lem Star System to confront the Gauna, firing retro-thrusters to decelerate. This maneuver nearly kills Nagate and Izana while they explore tunnels, but it allows Tsumugi to view the Residential Area via probe, bringing her joy. Back at the dormitory, Nagate is informed that his room is reserved for another cadet, requiring him to relocate. He subsequently asks Izana to let him stay at her house, surprising her.

However, tentacles begin spreading along the power cables, a development that appears to be overlooked by the observers. This sequence highlights the immediate aftermath of the successful demonstration while introducing a subtle, potentially concerning anomaly in the weapon's behavior that remains unaddressed during the celebration of the technical achievement.

May 22, 2015A Gravitational Beam Emitter malfunctions, prompting Guardians to intervene. Yure attempts to disable the device before it self-destructs, nearly killing her and destroying nearby matter. Kobayashi advocates for the weapon's development despite the danger. Nagate and other pilots are introduced to the Hayakaze Mobile Support Armor, which concerns Samari. Samari invites Nagate to dinner, hinting at intimacy, but Nagate passes out. Izana struggles with her space suit as her body changes. Yuhata visits Nagate, revealing she knows about Tsumugi and asks for secrecy. Izana discloses her physical changes to Yuhata, who suggests they result from developing feelings for a male. Meanwhile, colonists on Lem VII face a Gauna attack while settling the planet.

Later, Izana accompanies her grandmother on a walk in dresses, but Yure feels embarrassed by her attire and returns home early, where she encounters Nagate. Yure then confides in Sasaki about the true events of the Gravitational Beam Emitter test, requesting assistance. Subsequently, Yure coerces Nagate into taking Izana to a prominent landmark in Sidonia. Izana eagerly accepts the invitation, mistakenly interpreting the outing as a romantic date, which causes significant distress for Yuhata.

Izana learns Nagate was set up by his grandmother and becomes angry, causing Yuhata and Tsumugi to return home awake and worried. Meanwhile, Sidonia reaches the Lem Star System to secure a foothold on planet Lem IX. A reconnaissance party of four pilots using the Hayakaze is arranged, but after one selected pilot deserts and is arrested for treason, Izana is assigned as a replacement. Halfway through the mission, Izana detects an unknown object revealed to be a new type of Gauna. Both Nagate and Tsumugi watch helplessly through the monitor as Izana and her team struggle against the enemy.

Jun 13, 2015Izana’s team fights for survival against Gauna forces as Tsumugi and Nagate seek authorization to launch a rescue operation. After the Captain expresses reluctance, Nagate is assigned the newly completed Guardian, Tsugumori Kai Ni, for the mission. Simultaneously, Izana and another pilot descend into the atmosphere of Lem IX using a fragment of Hayakaze as a heat shield while being chased. Izana deduces that Gauna are drawn to the artificial Kabi they previously lost and react to Heigus particles. By discarding their fuel tanks, they evade pursuit but are left with minimal energy to reach the surface. Upon landing, Nagate and Tsumugi fight through enemy lines until they face a Benisuzume-type Gauna. Tsumugi chooses to engage this enemy alone so Nagate can continue searching for Izana.
EP 11Izana and squadmate explore Lem IX surface while Nagate fights Gauna and Tsumugi battles Benisuzume
Jun 20, 2015Izana and her squadmate leave the crash site to explore the surface of Lem IX, where they are spotted by Gauna and rescued by Nagate. He exhausts his ammo to destroy most enemy units, defeating three with a special blade. Meanwhile, Tsumugi defeats the Benisuzume but is distracted by a Shizuka copy emerging from it. The enemy attacks her, draining most of her energy to restore itself, then impales Tsumugi with spikes, leaving her in critical condition. Nagate arrives to protect her, but when his Guardian's head camera is destroyed, he is at the mercy of the enemy. The enemy infiltrates his cockpit, and a placental manifestation of Shizuka appears in front of him.

Jun 27, 2015Izana hacks the Tsugumori to enable Nagate to destroy the Benisuzume, though a Shizuka copy remains dormant in his cockpit. After releasing Tsumugi, Gauna converge on the location, but a Hayakaze-equipped team led by Samari and Tsuruuchi eliminates the threat. Nagate returns to Sidonia with the placental Shizuka for containment. He receives a decoration for bravery, while Lala confronts Kobayashi about exploiting him, who defends her actions as serving Sidonia. Kunato notes an incomplete chimera, suggesting his primary objective is achieved. Nagate visits his childhood home, leaving his medal as gratitude, before he and his friends are summoned for another sortie.
