Thirty-two years have passed since the Invaders were first defeated. A.E.G.I.S has been largely disbanded and now operates in secret with only a handful of remaining Gate Keepers. Ayane Isuzu, one of the members, is disillusioned with society but continues to fight the Invaders due to her resentment toward her father. She soon discovers that the Machine General and Devil Count have returned, now accompanied by an enigmatic ghost girl. Ayane and the remaining A.E.G.I.S members must confront them to prevent another threat to humanity.
