The city’s creator, Dr. Sebastian, discovers that the essential environmental restoration system is a fake. Mayor Manny, prioritizing honor over budget, withheld funds for this critical infrastructure. Upon being imprisoned for exposing the fraud, Dr. Sebastian releases Chemical A, a plant growth formula, to halt the city’s operation and prevent planetary pollution. This action causes trees to mutate into monstrous entities that attack the inhabitants. Atom attempts to rescue fleeing citizens, but the rampaging flora overwhelms his efforts. He must urgently devise a method to stop the accelerated tree growth and save the people trapped within the city.

Oct 5, 2003Atom falls into a trap set by Katari and his anti-robot team, who frame him as the culprit for planting a wormhole projector on the airship Minerva. This unfinished matter transfer device, if activated, would send the vessel to the far reaches of space, endangering the humans and Dr. Ochanomizu aboard. Katari's gang intends to make the Minerva disappear and blame the incident on Atom and other robots to incite a movement against them. Although Atom wishes to rescue Dr. Ochanomizu and the passengers, he is restrained and has his energy drained while being falsely accused of the crime.

The robot-hating detective and Atom work together to uncover the truth behind the apparent locked-room crime. They discover that Skunk is using Gadem, a special magnetic robot capable of free assembly, to commit the offenses. Sharaku's mother had previously discovered the mechanism of Gadem. To save her and capture Skunk, Atom and Higeoyaji confront the magnetic robot controlled by Skunk.

Now, the Blue Knight returns to the black market. Atom is also heading to the site to capture Hamegg. Their paths converge as three robots suddenly appear at the location, setting the stage for a confrontation involving the captured organizer and the newly arrived combatants.

His plan involves using the Lunalights to summon a flying object that evolves humans into super humans. Rock intends to transform himself but requires a strong mind to absorb the energy. He targets Atom for this role and uses Tamami as a hostage to force Atom's cooperation.

Upon arrival, they investigate the ruins with Professor Atami, who is actually Rock in disguise. Atami suddenly locks Dr. Ochanomizu in an ancient prison. Rock intends to use Atom to regain his status as a super human. To save Dr. Ochanomizu, Atom is forced to comply with Rock's demands. As Atom submits, a door representing the path to becoming a super human appears before Rock.

Desperate to rescue them alone, Emily asks the Blue Knight to convert her into a fighting robot. Although Atom opposes this dangerous transformation, Emily insists and becomes a battle bot. She joins Atom and others to confront the Space Raiders and save her captured family members from their cruel fate.
