In the war's final days, Emperor Arthur Gaz assigns an official to secret project Chaika. A month after the Soara events, Chaika, Toru, and Akari duel Lady Claudia Dodge, one of the Eight Heroes, but Chaika loses. Claudia permits them to stay at her estate, where they learn she hires unemployed soldiers for her vineyard. She offers Arthur's heart if they defeat her in a rematch. Chaika attempts to shorten spell incantations for faster casting. Meanwhile, the Council intensifies its pursuit of Chaika, prompting Konrad to order the Gillett Corps to continue its mission with Nikolai promoted to Captain following Alberic's death. Separately, Guy confronts Vivi, claiming she is an incomplete Chaika. He believes the half-Chaika can assist in gathering Arthur's remains. The following day, Chaika insists on a fair victory despite her failed training, leading to a duel against Claudia.

Chaika, Toru, and Akari seek a method to defeat Claudia. Concurrently, Red Chaika and her team defeat Hero Glen Donkervoort, obtaining Arthur's right arm, and proceed to an island indicated by informant Guy. Chaika ultimately shortens her spell to defeat Claudia, who was distracted by Fredrika in cat form. Claudia hosts a tea party to congratulate the group. Meanwhile, Konrad's secretary Karen Bombardier provides Vivi Alberic's investigation notes on Emperor Arthur before rejoining the Corps with Alberic's sword. At Claudia's estate, she explains her lack of interest in Arthur's remains, having given hers to Chaika, and shares her secret. During the war's end, the Eight Heroes learned an official escaped with Arthur's fortune and magic research to a secret island, evading the Council's search. Claudia provides Toru's group with the Heroes' location and bids them farewell. Toru's group learns Red Chaika claimed a remain from Glen, while Chaika aims to find the secret island to uncover her origins.

Toru and his group infiltrate Clay Morgan’s mansion in disguise to locate the secret island. Clay Morgan, a member of the Eight Heroes, flees in terror upon seeing Chaika, having been traumatized by Emperor Arthur’s beheading by King Stephan Hartgen. Toru and Akari defeat Clay, who surrenders Arthur’s ears to avoid further encounters. Guy warns Toru and Akari about the island, noting his knowledge of other Chaikas. Meanwhile, Shin informs Stephan Hartgen that Arthur’s remains are arriving, promising them to daughters Irina and Alina. Toru and Chaika argue over the danger of the island, leading Chaika to fire Toru. After Akari reconciles them, they discover Chaika has departed with Fredrika. They pursue her on Clay’s ship, which is sunk by a Kraken after Red Chaika’s group sneaks aboard. Chaika and Fredrika reach the island but are attacked by Dragoons.

Chaika, Red Chaika, and allies reach the island but are captured by demihumans under Kiril and Viktor Izhmash. Akari reunites with Fredrika while imprisoned Chaika befriends Ursula before Toru rescues her. They discover an underground lake with dead Fayla and a dying Kraken, who explains magic history and Viktor’s clone experiments. The Kraken warns Chaika about future dangers regarding Arthur’s remains. Kiril captures Chaika and Toru. The Gillett Corps learns of a Gaz Empire floating fortress. Toru, White Chaika, and Red Chaika are brought to Viktor with a blue-haired girl. Viktor reveals Chaikas are war orphans brainwashed by Arthur’s plan. Red Chaika denies this, but White Chaika despairs after accepting the truth as Viktor prepares to dissect them.

Viktor orders the deaths of Kiril and Ursula, deeming them useless now that he can mass-produce demihuman clones. Toru and the Chaikas escape their captors, deciding to join forces to flee the island and rescue Niva Lada. Red Chaika rejects the truth about their origins, leaving the decision to her. Akari and Fredrika rescue David, Selma, Kiril, and Ursula, forming an alliance to stop Viktor. Toru saves the Chaikas and Niva from the clone army, reuniting with the group. Viktor travels to a magical tower to control his army personally. Toru and the others fight through to the tower so White Chaika can destroy it, but her gundo fails to breach the shield. Niva reveals she is a human gundo, transforming into a giant cannon to help Chaika destroy the tower and kill Viktor. With the tower gone, the clones will perish. Toru, Kiril, Red Chaika, and their companions leave the island peacefully. Meanwhile, the Council of Six nations suspects Stephan Hartgen of hosting a fighting tournament for the remains of Arthur Gaz, sending the Gillett Corps to investigate.

At Hartgen, Red Chaika and her group enter the tournament after winning preliminary rounds, with Toru joining as a backup plan to win the remains if theft fails. Zita and Matthäus meet King Stephan to request cancellation, only to discover his daughters Alina and Irina are also Chaikas and face his refusal. Vivi and Nikolai join the deadly competition, and Guy visits Alberic, who has lost his memories. While others rest, Toru and Akari attempt to infiltrate the castle, and Chaika observes Niva leaving voluntarily with Guy.

Guy brings Niva to Stephan Hartgen, who seeks to restart war to prove warriors like him are worthy. The tournament begins, and Toru and Chaika meet Vivi and Nikolai. Instead of fighting, they share information about the twin Chaikas serving Hartgen. Unbeknownst to them, these twins answer to a third Chaika with her own agenda. The Council of the Six Nations debates attacking Hartgen. Meanwhile, Konrad learns of the situation. The pairs of Chaika and Toru, Boghdan and David, Akari and Fredrika, and Vivi and Nikolai advance to the next stage. They remain unaware that Stephan knows their presence and is arranging for them to fight each other.

Chaika, Toru, Vivi, and Nikolai are arrested by Hartgen guards for alleged cheating and taken to a tunnel. Akari and Fredrika attempt to steal Stephan's remains but are captured by Shin's warriors. Zita, Leonardo, and Mattheus rescue an advisor who explains King Stephan's post-war depression and Black Chaika's promise to restore conflict. In the arena, Alina, Irina, and Black Chaika oversee matches. Vivi defeats Alberic by severing his hand, restoring his memories. Chaika and Toru defeat Red Chaika and David, who is injured. Black Chaika demands Arthur's remains, leading to Toru's capture after a beating by Shin. He is told to deliver the remains to see Chaika again.

After Toru, Akari, and Fredrika are expelled from the castle, Red Chaika attempts to give Chaika's remains to her group, but Selma reveals Hartgen's men have stolen them. Zita and Leonardo reunite with Vivi and Nikolai, learning Alberic is alive. With Fredrika weakened by Shin's poison, Toru and Akari surrender the remaining remains to save Chaika. The Gillette Squad receives orders to eliminate King Stephan to prevent war among the Six Nations. In the throne room, Black Chaika consumes the remains with Guy's help, giving birth to a boy resembling Guy but with Fayla's body parts. This child reveals himself as Arthur Gaz, who kills Stephan with a spell. Arthur explains that the Chaikas were modeled after his deceased mistress and that he orchestrated the war to gather magic fuel from emotions using hidden flying fortresses. He demonstrates his power by destroying an attacking fortress with Niva.

Arthur travels to a space fortress with Shin after destroying Six Nations flying fortresses. Toru becomes a Dragoon Cavalier to fight Arthur, while Akari, Vivi, Leonardo, Red Chaika, and others battle Black Chaika. Toru enters the fortress with Chaika’s Gundo sniper rifle, defeats Shin, and faces Arthur. The Emperor offers Toru a place in his army, claiming war is humanity's desire, but Toru refuses. Arthur and Fredrika are defeated, and Chaika shields them. Arthur attempts to kill Chaika with Niva, but the weapon refuses and joins Chaika. Using her memories as fuel for Niva’s Cannon Gundo form, Chaika kills Arthur, ending his plans. Alberic reports to the Council of Six Nations that Arthur’s schemes failed and all Chaikas died. Toru, Akari, Chaika, Fredrika, and Red Chaika live together, with Toru assisting the recovering Chaika.
