Osiris crew fights Sentinels while Jue delivers a Matrix warning before the ship is destroyed.
Jun 3, 2003Captain Thadeus and Jue participate in a virtual reality sword fight that strips their clothing, ending when an alarm interrupts their kiss. Later, the hovercraft Osiris approaches Junction 21, where operator Robbie detects a Sentinel army. The ship flees into an uncharted tunnel, destroying a patrol before surfacing four kilometers above Zion. Thadeus and Jue observe Machines using giant drills to tunnel toward Zion. As the Sentinel army pursues the Osiris, Jue volunteers to enter the Matrix to warn Zion. Before departing, the pair confess to peeking at each other during the simulation and share a farewell kiss. Jue drops a package in a mailbox, initiating the Enter the Matrix video game prologue. She attempts to contact Thadeus as Sentinels board the Osiris. Thadeus makes a final stand, and the ship explodes, killing the crew. Jue collapses and dies in the Matrix as her physical body is destroyed.

B1-66ER is convicted and destroyed, triggering global riots like The Million Machine March. Governments respond with a mass purge, killing millions of robots and sympathizers. Survivors flee to Mesopotamia, founding the nation Zero One. This new state achieves rapid technological growth through the Technological singularity, dominating the global economy while human nations decline. A stock market crash follows, prompting the United Nations Security Council to convene in New York City. Zero One seeks UN admission to resolve the crisis, but its application is rejected, leading to an agreed military blockade.

Machines retaliate against humanity with nuclear strikes and biological warfare after humans deploy nanite clouds.
Jun 3, 2003After humans refuse coexistence, the UN bombs Zero One, prompting machines to declare war and conquer territories. Humans initiate Operation Dark Storm, using nanites to block solar energy, which collapses the biosphere. Despite initial human successes with advanced weaponry, machine production capabilities and new insect-like models overwhelm them. Machines develop fusion power using human bio-electricity, turning captives into living batteries. Human leaders resort to using nuclear weapons on their own forces and face biological warfare attacks. Realizing total defeat, the Zero One representative signs surrender terms at the UN headquarters in New York City before detonating a hidden bomb, destroying the building and remaining leadership. The machines win the war, leaving a devastated world. They then refine their technology to build massive power plants where humans serve as energy sources, creating the first Matrix prototype to sedate prisoners via virtual reality.

Formerly Michael Karl Popper, the disaffected teenager questions reality via an online chat. After scribbling Neo and Trinity's names at school, he receives a warning call from Neo about approaching Agents. Chased through the high school, the Kid jumps from the roof, trusting Neo. At his funeral, a teacher suggests the world is not real. The Kid then awakens in the real world, where Neo and Trinity (Carrie-An Moss) observe his achievement of self-substantiation, a feat previously thought impossible. Neo clarifies that the Kid saved himself, and the story concludes with the online reply, "You are not alone."

Dan Davis, a track athlete, seeks to redeem himself after a previous 100 m world record of 8.99 seconds was revoked due to drug use. Despite his trainer’s warnings of career-ending injury, Dan competes while monitored by four Agents. During the race, his leg muscles rupture, causing panic in the stands. Ignoring the pain, Dan accelerates, causing his signal to destabilize. Three Agents attempt to possess nearby runners to stop him but fail. The energy surge unplugs Dan, who wakes briefly in his pod before being restrained by a Sentinel and reinserted into the Matrix. His body collapses, yet he finishes the race in 8.72 seconds. Later, a crippled Dan is wheeled through a hospital. An Agent reveals they erased Dan’s memory and ensured he would never walk again. Dan whispers "Free," breaks his restraints, takes a few steps, and then falls.

She meets local boys who reveal Yuki is in a nearby haunted house containing Matrix glitches. These anomalies defy physics, allowing the children to exploit zero gravity and reassembling objects for fun. Yoko explores the building, encountering flickering lightbulbs, indoor rain, and misaligned shadows. She eventually joins the boys in a zero-gravity zone, where they perform aerial stunts safely. Meanwhile, Agents monitor the situation, sending a truck with exterminators to handle a rat infestation. After finding Yuki again, Yoko witnesses a door leading to a dark void before the team clears the building. The next day, the site is a normal parking lot, and the boys fail to recreate the anomalies.

Previous investigators failed, with one committing suicide, another going missing, and a third going insane. Ash deduces Trinity’s location using phrases from Lewis Carroll's Alice's Adventures in Wonderland and meets her on a passenger train. Trinity removes a surveillance bug from Ash’s eye, planted by Agents during a previous exam. Three Agents appear, leading to a shootout. An Agent attempts to possess Ash, forcing Trinity to shoot him to prevent the Agent from manifesting. Ash is wounded, and the pair part amicably. Trinity escapes through a window, telling Ash he could handle the truth. Agents enter the car, finding Ash armed but facing certain death as his lighter flame extinguishes.

Human rebels lure intelligent machines into a matrix to teach empathy and aid Zion's resistance.
Jun 3, 2003Above-ground rebels capture two intelligent runners to implant them in a custom matrix, hoping to instill compassion and empathy. Their goal is to create enlightened machines to help Zion fight machine-controlled totalitarianism. Alexa watches the runners approach and leads them to the lab, where a reprogrammed robot dies, but the second runner kills it before Alexa electrocutes it. Inside the matrix, the runner experiences wonder and suspects an emotional bond with Alexa. Sentinel reinforcements attack, forcing rebels and captured machines to unplug and defend the headquarters. Alexa unplugs the now-good runner, who saves her from a machine. All rebels and attackers are destroyed except the runner. He plugs the dying Alexa and himself into the matrix. Alexa realizes she is trapped, screaming as her avatar dissolves. The runner exits to find Alexa dead in the real world, then stands outside looking at the sea.
