Flashbacks reveal she became a gravekeeper at age seven after her mother died, a role requiring emotional detachment to help the dead rest since God’s abandonment. Living with foster parents Youki and Anna, Ai remains hopeful that her father, Hampnie Hambart, will return. The next day, she encounters a white-haired man who identifies her as the gravekeeper and asks for Hana and another woman. He introduces himself as Hampnie, whom Ai claims as her father, though he denies it. After Ai discovers the dead villagers, a wounded farmer named Yuuto defends her but is killed by Hampnie. Ai attacks Hampnie in rage but wakes to find him ordering her to bury the village. He reveals she is not a true gravekeeper because she has parents and emotions, then introduces her to one.

After Hampnie kicks Ai into a river, Julie saves her and reveals Hampnie was kidnapped. Julie shows Ai a photo of Hana, who Ai recognizes as her mother. Julie calls Hampnie a monster, prompting Ai to vow to stop his descent into darkness. Julie and Scar help rescue Hampnie from undead psychopaths led by Hiko. Hampnie desires a happy life before dying with loved ones. Ai reveals she is Hana’s daughter and that her village died long ago. With Julie’s backup, they defeat the captors. Hampnie, revealed as Kizuna Astin, dies peacefully after reuniting with Ai. He later reawakens as undead. Ai, Julie, and Scar return to the valley. Ai buries Kizuna beside Hana and vows to become a gravekeeper to save the world.

Kiriko explains that Ortus is a city of the dead with nearly one million undead residents, comparable to a small country. He notes that inhabitants kill gravekeepers drawn to the city, evidenced by a mass graveyard of gravekeepers on the outskirts. At the entrance, Ai notices a statue of the Guardian Goddess Koroshiohake, who wields the power of Death. Kiriko secures lodging for the group in quarters for living humans. City officials, the two-faced Pox and Wreck, thank them for returning Kiriko and permit entry, though Julie is reluctant. Kiriko requests they leave once repairs are complete. The next morning, Julie forbids Ai from leaving their inn while Scar falls ill, hearing a voice. That evening, Ai explores using a mask from the manager and meets a mysterious man in a lion mask who warns her to leave before Ortus reveals its dark nature. Meanwhile, Kiriko meets Princess Ulla Eulesse Hecmatika, who remarks she will save the world.

Kiriko and Diva diagnose Scar’s pseudocyesis, while Kiriko and Ai befriend Princess Ulla. As cloaked figures approach Ortus, Julie and Ai discuss the divide between the living and undead. City bells ring, signaling a ceremony to kill one hundred and five humans to accept them into Ortus. Disturbed by the contradiction to her duty and believing Ulla is unaware, Ai rushes to the citadel, unaware that Ulla is the one conducting the ritual.

Aug 11, 2013Ai witnesses Kiriko remove Ulla's visual restraints, causing her gaze to kill and resurrect victims as undead. Julie saves Ai from Ulla's attack, and a masked man reveals Ulla is Koroshiohake, embodying Ortus's dark nature. Kiriko admits to deceiving Ulla to protect her, hoping she remains the last human so her powers become irrelevant. Ai challenges this, citing Kizuna's fear, but Kiriko stands by his love for Ulla. That night, Ai tells Ulla the truth, which Kiriko confirms. Ulla accepts her reality and her inability to be friends with Ai, embracing her through Kiriko instead. Later, Ulla, Ai, Julie, and Scar visit Celica Hecmatika, a baby frozen in time. Kiriko explains Ulla's mother cursed humanity, granting power to Ulla but rejecting it in twin Celica. Scar touches Celica, awakening her from stasis. In the epilogue, Scar adopts Celica with Ulla's blessing. A mysterious youth watching them depart claims to be like Ai.

Aug 18, 2013In a clock tower, the mysterious boy Alice Color introduces himself to Ai. A flashback shows Julie remarks Ai should try attending school, as they will all eventually close due to a lack of children. Julie has to temporary leave the sleeping Ai and Scar alone when he goes to make a phone call, and then he witnesses some strangers kidnapping Ai. Ai is taken to an unusual school, Goran Academy, where the students have special abilities. Due to her naïve personality, Ai initially sees nothing odd about the school, and the other students explain the true nature of Goran Academy. In the girls' bath, Ai reveals her human/gravekeeper heritage, while the others display their abilities too. In particular, Tanya Swedgewood tells her ability is 'Spirit Vision', which allows her to sense the shape of sounds and colors, since she is blind. She senses Ai's aura is like a rainbow at night. Alice and two other boys accidentally break into the bath, angering the girls. Alice then explains that they are digging an escape route through the sewerage. During the discussion, Dee Ensy Stratmitos, a female ghost who is Alice's accomplice, approaches them and responds to Ai that they were fated to meet.

Upon arriving at the foggy Story Circle, the birthplace of gravekeepers, they witness identical gravekeepers being born. Julie clarifies that identical gravekeepers form families, while some, like Ai's mother, are unique. As Dee departs, Ai, Julie, and Alice become separated in the fog, each confronting illusions of significant memories: Julie sees his late family, Alice notices a strange window, and Ai sees her parents Kizuna and Hana. Losing hope, Ai recalls their teachings. They reunite with Scar, where Julie promises to protect Celica, leading Ai and Alice to mistakenly believe he is proposing. Finally, Ai joins Alice's quest to save his world, traveling toward the town of Ostia.

She explains the class reset time to prevent this death, creating the loop. Dee fears disappearing if the loop ends, as she loves Alice and believes she alone understands him. Seeing Alice play basketball with Ai makes Dee feel envious and dejected.

She kills a male student to shock the class into remembering that day's incident, causing the environment to drastically reset as she attempts to jump from a window again. Meanwhile, Julie and Scar witness a fog-wave threatening Ostia. Dee falls, but an epiphany strikes her: Alice actually died that day. Alice grabs her, and Ai with Class 3-4 pulls them to safety. As the fog retreats, Alice remembers dying while saving Dee and convinces the students to depart for the outside world. He reveals he was buried by a gravekeeper and urges Ai to go as God's observer. In the epilogue, everyone has evacuated. Ai stands before Alice's grave, where he appears and asks why she saved him by wishing for his continued existence, and she smiles.
