Krueger plans to destroy the facility to prevent Imperial acquisition, attempting to detonate a volcano to freeze Zoid combat systems. Dr. D supports this strategy, flying Pteras with Van and Zeke to trigger the explosion. After initial missile launches fail against Raven’s Saber Fang, the team succeeds in destroying the base and Marcus. Van defeats Raven, though Shadow rescues him before the wreckage explodes. With the Imperial forces retreating, the Republicans secure a strategic victory, and Rudolph orders an immediate ceasefire between the nations.

Following Emperor Zeppelin's death, Crown Prince Rudolph is next in line, with Minister Prozen as regent. Prozen conspires with special forces commander Metlenick to assassinate Rudolph and frame the Republic, using Redler transports guarded by Rev. Raptors. Metlenick tracks Rosso and Viola scoping the palace, destroying their hideout with a missile, though they escape in a Molga. The gang discovers the plot, neutralizes the Command Wolves in a Frozen Combat System, and attacks the palace. Rosso and Viola kidnap Prince Rudolph, returning to the Iron Kong. Rosso learns of the assassination intent. Van's group remains four days from their destination.

Raven uses his Charged Particle Cannon to disable Viola, the Command Wolf, and the Shield Liger. His Zoid overpowers the heroes, rendering the Shield Liger’s ultimate move ineffective. Rosso and Viola arrive in the Iron Kong to cover Van’s escape. Raven destroys the Iron Kong but halts his pursuit, granting them a head start for a greater challenge.

Van and Rudolph escaped into a mine, evading pursuit briefly before being caught again. Irvine rescued them with smoke bombs, but Van fell into a ditch and knocked over Metelinick while his friends remained in a tight spot. At the campsite, Fiona heard a voice calling her name. In the mines, Van returned Rudolph's ring and used a stun bomb to blind Metelinick's men, escaping into a cart and flying into the River. Irvine defeated two Dark Horns with ease. Finally, Fiona fused with Zeke and entered the Shield Liger's remains, attempting to resurrect it.

The new Blade Liger defeats Stinger, while Metelinick escapes in the Dark Horn with the Imperial Ring of Guylos. Moonbay punches Stinger, and Fiona and Zeke return after the resurrection.

Meanwhile, Raven assaults a Republican Army fortress with the Geno Saurer, destroying it in three minutes and seizing Zoid cores. At the palace, Prozen announces Rudolph’s assassination by Republican forces and claims the throne. Moonbay and others travel while the Crossbow Brothers’ Desert Heldigunners defeat Zeke, who escapes and fuses with the Blade Liger. The Command Wolf faces attacks from Desert Heldigunners’ tail blades, but Van defeats them using a booster and blade combination. Finally, Prozen’s lab inserts Zoid Cores to awaken the Death Saurer.

However, the commander discovers the ruse as Irvine detects nearby Redlers deploying Realgas. During the escape, Rudolph falls from a cliff. Van, Irvine, and Zeke rescue him but avoid using Zeke’s thrusters to prevent a landslide. They are eventually captured by Realgas and imprisoned. A man Van previously assisted in New Helic City rescues them from their cage. They retrieve Zeke and flee, with one soldier escaping into a river. Pursued by a herd of Rev Raptors, Van and Zeke board the Blade Liger and destroy the attackers.

They hide in a church where Sister Alena threatens them. Van learns sick children have Gafki-Carl Fever, but the vaccine was stolen. Irvine volunteers to retrieve it, revealing Helena died from the disease. Van engages Rev Raptors and Red Horns to distract the bandits while Irvine infiltrates the base. A missile targets Irvine, but Van and Blade Liger intercept it. Irvine escapes in Command Wolf, and Van rescues him to deliver the vaccine. Meanwhile, Raven destroys another fortress with Gordos.

Rudolph secretly joins Van, leading to a confrontation with Major Karl Schubaltz and black Redlers at an Imperial base. Karl recognizes Rudolph but is restrained by his superiors. Van struggles against the attackers until the Storm Sworders intervene, destroying the Redlers. Karl sacrifices the base to allow Van’s escape. Van reunites with Irvine and Moonbay, where Irvine claims victory in their earlier dispute over the route, only for Irvine to strangle Van again when Van disagrees with his leadership.

Moonbay dons a dress gifted by McMahon for a final dance. Van decides to leave Moonbay at the mansion with McMahon for her safety. Before Van and Irvine depart, Moonbay appears, and they converse until Sephers' unit arrives, threatening McMahon with arrest unless he hands over the impostors. McMahon deploys specially equipped Dark Horns with two 70 mm cannons, disabling most ground troops. Van and Irvine eliminate the remaining soldiers, while the Storm Sworders defeat all Black Redlers. After the conflict, Moonbay leaves and kisses McMahon one last time.

Three guards piloting old Saber Fangs attack the Imperial Division, exacting revenge for the city's destruction. Meanwhile, Major Bord informs the guards that Van and his group are transporting an impostor Prince Rudolph. The guards pursue them, leading to a confrontation at the fighting grounds. Irvine disables one Saber Fang. Van defeats a second pilot but loses his boosters. He engages the third guard in an unarmed duel, winning by luck after the opponent becomes distracted.

Meanwhile, Thomas is left stranded in a remote area with no support.

Thomas realizes cooling valves have been closed to trigger an explosion affecting both nations. Upon learning his brother is inside, Thomas and Van enter the facility to stop Reice. Van infiltrates without his Blade Liger on Zeke. Reice captures Fiona and uses her organoid, Specular, to control the Iron Kong. Thomas and Van advance quickly until Thomas encounters his brother and engages the Kong in combat.
