Jul 4, 2009Two years after the Shibuya Scramble events, Maria Oosawa and Minoru Minorikawa travel from Japan to Shanghai to secure the International Anti-Terrorism Conference. Canaan, a Middle Eastern mercenary, is also present after learning her rival Alphard Al Sheya is secretly detained by CIA Special Activities Division operatives in Karachi, Pakistan. Maria discovers a corpse infected with the Ua virus and is subsequently attacked by masked gunmen. Canaan intervenes, saving Maria and eliminating the attackers using her heightened synesthetic senses without causing public panic. Simultaneously, the CIA convoy transporting Alphard falls victim to an IED ambush in the city. The narrative intertwines these converging threats as the conference approaches, highlighting the dangerous intersection of international politics and covert warfare in the flood-colored metropolis.

Jul 11, 2009Liang Qi and Cummings launch an airborne assault using air-to-surface missiles and GPMG fire against a CIA SAD convoy to liberate Alphard. In a flashback, Minoru recalls being tasked by superiors to train Maria as a professional photographer following the Shibuya incident. During dinner in Shanghai, Maria and Minoru are ambushed by an elderly man resembling a figure Minoru saw on television earlier. Canaan intervenes to protect the reporters from the attacker wielding a Mini-Uzi, who subsequently attempts to kill her before dying via electrocution. The pair are later evicted from their hotel due to the resulting chaos. Minoru reflects on a mysterious T-shaped purple mark observed on the attacker and a corpse discovered at a festival the previous day.

The pair tour Shanghai, visiting the Bund Sightseeing Tunnel. Canaan is lured away from the tram to inspect a trap, leaving Maria missing. Canaan confronts a young Borner infected with the Ua virus, who can hide in narrow spaces. She kills him with a precise shot to retrieve the detonator for the explosive attached to Maria's head.

Maria suffers from PTSD regarding her past detention and rescue, unaware that Canaan is actually an armed mercenary and assassin rather than the gentle girl she knew years ago. Alphard, accompanied by Liang Qi and Cummings, attends a public event for the NBCR International Anti-Terrorism Conference. The Daedala Corporation, a private military company with the Chinese government as its major client, assists security forces in protecting diplomats. Cummings serves as the public head of the company. In a public restroom, Canaan privately confronts Alphard, who taunts her about failing to protect Siam from death years ago. Alphard then fires her FN Five-Seven USG at the sprinklers, causing Canaan to flee the scene.

Aug 1, 2009After wandering off without Canaan, Maria stays with Yunyun on a houseboat. Yunyun is summoned by Liang Qi for a mission. In Japan, Maria and Minoru investigate T-shaped marks with physicians. Canaan encounters Yunyun, whose mission is to eliminate her. Despite Maria's pleas, they clash until Yunyun plans to kill them with dynamite. Canaan saves Yunyun out of pity for Maria. Yunyun reveals she is a Borner with two appendixes but no Ua virus abilities. Minoru pays her to act as a double agent for him and the Snakes.

Aug 8, 2009Minoru discovers a Kashmir village where residents were infected by the Ua virus, creating survivors known as Borners with unique abilities. He encounters Hakko, a bar employee suspected of being a Borner, while the NBCR Anti-Terrorism Conference proceeds in Shanghai. Armed Daedala PMCs and Chinese Ministry of Public Security officers protect dignitaries at the Shanghai International Conference Hall. Following the American President's speech, Liang Qi detonates a bomb inside the venue. Canaan and Minoru rush to the site to rescue Maria. Daedala contractors, accompanied by Alphard, clash with police officers attempting to reach the central control room. Liang Qi orders Maria detained to lure Canaan into a trap. However, Alphard recalls teachings from Siam and shoots Liang Qi to protect Maria. Meanwhile, all dignitaries are safely relocated to an underground bunker as a contingency against the terrorist attack.

Aug 15, 2009Following a dignitary's death from the Ua virus, the American government holds an emergency meeting. Alphard disregards Liang Qi's objections regarding killing Canaan. Kenji Ōsawa, head of Okashi Pharmaceutical, was presumed dead in a car bomb while planning to send an anti-Ua vaccine to Shanghai. This incident prompted the American military to deploy B-2 bombers from Guam to destroy the Shanghai International Conference Hall and eliminate the virus. Canaan infiltrates the venue, defeating Daedala security forces to rescue Maria. She and Yuri Natsume hack the B-2 GPS system, causing the bombs to miss the hall and save the dignitaries. Meanwhile, heavily armed PLA Special Operations Forces escort Kenji to the outskirts. Alphard and Cummings retreat underground with Daedala personnel, with Alphard deciding to leave Liang Qi behind. Outside, Canaan collapses from exhaustion caused by her synesthesia abilities.

During a concert, Hakko activates her Borner ability, causing severe headaches and forcing Canaan and Maria to escape. Hakko experiences nightmares about her initial infection. Minoru questions Santana, Hakko’s guardian, regarding the Borners and the virus. The group travels by SUV to the Chinese desert. Canaan and Maria discuss their bond, acknowledging how their friendship helps them cope with Canaan’s synesthesia and the dangers they face. Hakko attempts to strangle Canaan during sleep, blaming her. The group subsequently meets Yunyun, who is riding a bicycle.

Aug 29, 2009Canaan and her companions reach the outskirts of an abandoned village, where Santana discloses that the location served as the testing ground for the Ua virus. He resigns from the CIA after discovering that operatives, disguised as CDC personnel and allied with the Snakes under Alphard, tested the virus on villagers to create supersoldiers via the Flower Garden Plan, resulting in the Borners and Unblooms. Alphard later meets Santana, stating she will proceed to the Factory. A Snake helicopter controlled by Liang Qi ambushes Canaan with rockets, trapping her in rubble alongside Alphard. After Alphard departs, she instructs Santana to reveal Canaan’s true identity. As Canaan attempts to escape, Alphard informs Santana that her real name is Despair.

Sep 5, 2009With Santana's help, Canaan and others enter the Factory, where they are ambushed by Unbloom zombies that lack human emotions, unlike those Santana rescued after leaving the CIA. Hakko mocks Liang Qi via television, luring her to a chapel-like room where she accidentally kills the captured Santana with her voice. Natsume breaches the facility to aid Canaan and Minoru, finding a distraught Hakko shooting randomly while Minoru tries to calm her. Meanwhile, Maria and Yunyun enter the Factory wearing mascot costumes and reach the flower gardens, but Natsume confronts them, drawing her pistol to prevent interference.

Simultaneously, Task Force 124 deploys from Afghanistan to destroy the site. Canaan battles Delta Force operators and PLA troops while locating a grieving Hakko and Santana’s body. Hakko urges Canaan to leave her behind and retrieve medicine for Yunyun. Canaan escapes with her friends as the facility collapses, killing Hakko. The group mourns the loss of Hakko and Santana, after which Maria asks for a photograph of Canaan.

She experiences hallucinations of Siam and Hakko, who blame her for the tragedies. Meanwhile, Alphard hijacks the train and approaches Maria and Yunyun. She persuades Maria to photograph her for a decisive match against Canaan. Alphard then shoots Maria, locking her and Yunyun in a bomb-equipped car to force Canaan to fight at full strength. During the battle, Alphard taunts Canaan regarding Siam’s death. To prevent Canaan from being burdened, Maria orders Yunyun to detach their car as the bomb timer counts down.

Canaan successfully defeats Alphard without relying on the bombing plot involving the hijacked train. After Alphard falls from the carriage, Canaan attempts to help, but Alphard frees herself from Siam’s influence and amputates her left arm using Canaan’s pistol. Maria wakes up in a hospital and speaks with Minoru about her connection to Canaan. As the group disperses, Maria reflects on her role while Minoru fails to find a suitable story, deciding to omit Canaan’s involvement and consider changing jobs. Maria and Minoru prepare to leave Shanghai. Later, in Bologna, Canaan receives a new mission to locate and eliminate a woman missing an arm.
