Ouma seeks to extract grimoires from Index’s mind to cure a curse on a woman he loves, enduring severe pain during the ritual. Touma, aided by Mikoto Misaka and Index’s new cellphone, locates her and halts the ceremony. He helps Ouma overcome his depression and offers to remove the curse with his Imagine Breaker. Concurrently, Motoharu Tsuchimikado observes Kaori Kanzaki defeating the Knights of England in Japan before they separate.

Stiyl and the Agnese Forces hunt for the stolen Book of Law and kidnapped Orsola in Japan.

Archbishop Laura Stuart alerts Stiyl Magnus that the Amakusa Catholics stole the Book of the Law and kidnapped decoder Orsola Aquinas. She dispatches Stiyl and the Agnese Forces to Japan to recover them. To secure Touma’s help, Stiyl fakes kidnapping Index. Touma encounters Orsola while attempting the rescue, but the Amakusa Catholics abduct her through a ground hole. Realizing the group plans to use teleportation magic to flee before midnight, Touma, Index, Stiyl, and the Agnese Forces establish a camp at the target location. There, Touma faces awkward interactions with leader Agnese Sanctis. Stiyl remains cautious because Kaori was formerly an Amakusa Catholic, anticipating potential conflict. Meanwhile, the Amakusa Catholics finalize their preparations for the escape.

Saiji reveals the Catholic Church intended to kill Orsola to protect grimoire secrets, not to steal The Book of the Law. Orsola had sought Amakusa protection but fled due to distrust. Disturbed, Touma asks nuns Lucia and Angelene to see Orsola again. This angers Lucia, who attempts to kill Touma, Index, and Saiji. Index intercepts Angelene’s magic and counters Lucia’s attack, forcing both nuns to retreat from the confrontation.

Index and the Amakusa Catholics join them, allowing Touma to take charge of Orsola's safety while the others fight the battle nuns. Index utilizes Sheol Fear to deafen and paralyze some attackers. However, Lucia arrives with another force of battle nuns who willingly stab their ears to protect themselves from Sheol Fear.

Touma confronts Agnese while allies decipher the grimoire and expose a hidden conspiracy.

Touma, Index, Stiyl, Saiji, and Orsola hide from battle nuns. Touma and Index plan to use Orsola to decode The Book of the Law in Index's head. Orsola admits she cannot truly decipher the grimoire. While others fight, Touma battles Agnese and learns her Lotus Wand patterns. He strikes her down after she falsely claims he sacrificed his friends. Touma and Index arrive with Innocentius, summoned by Stiyl using Amakusa Catholics. Agnese loses confidence and is knocked out, lowering enemy morale. Touma falls unconscious. He wakes in an Academy City hospital, cared for by Kaori. She thanks him and notes Orsola and the Amakusa Catholics are now protected by the Church of England. In London, Laura reveals to Stiyl she manipulated the incident to control the Amakusa Catholics. Her goal was to use them as leverage to ensure Kaori's loyalty to Necessarius.

Kuroko confronts a rival teleporter while Mikoto hides secrets about the Tree Diagram project.

Kuroko Shirai and Mikoto are shopping when Kazari Uiharu alerts them to robbers stealing an aerospace travel case. Kuroko stops the thieves but is injured by their leader, Awaki Musujime, another teleporter. Awaki explains that factions are gathering remnants of the destroyed Tree Diagram, including the case's contents. She reveals Mikoto is secretly trying to prevent the Level 6 Shift experiment from restarting if the project is rebuilt. Kuroko escapes but worries about Mikoto's hidden motives. That night, Mikoto confronts Awaki, and Kuroko follows to overhear their conversation before Awaki flees. Concerned by the situation, Kuroko resolves to act independently, prompting Misaka 10032 to also take action regarding the unfolding events.

He uses the Misaka Network to deploy his powers, defeating Awaki and destroying the Tree Diagram remnant. With the threat ended, Mikoto expresses her gratitude to Kuroko for her efforts during the conflict.

Daihasei Festival brings outsiders to Academy City for school sports and magical intrigue.

Academy City hosts the Daihasei Festival, a school sports competition allowing outside visitors. Touma Kamijou and Mikoto Misaka make a bet where the loser obeys the winner, while Touya and Shiina Kamijou meet Misaka Misuzu. Laura contacts Aleister Crowley about magicians seeking the Stab Sword, a weapon capable of killing a Saint. Touma attempts to shield Mikoto from a basket pole he suspects contains the magic, but Seiri accidentally touches the actual Shorthand. She is struck by the spell and falls unconscious before Touma destroys it. Seiri is hospitalized, prompting Touma to vow revenge against Oriana for her actions.

While Heaven Canceller treats Seiri, Stiyl guides Touma and Tsuchimikado to Oriana. She curses Tsuchimikado and uses various spells against Touma, but he manages to strike her despite the difficulties. Oriana flees, leaving behind cargo that proves to be a decoy. Meanwhile, Laura discovers that the Stab Sword is actually the Croce di Pietro. She fears the Catholic Church will use this artifact to control Academy City if the trade proceeds. Upon learning this, Touma, Stiyl, and Tsuchimikado react to the revelation. Later, Touma shares lunch with Index, his parents, Mikoto, and Misuzu. During the meal, he is surprised to find out that Misuzu is actually Mikoto's mother.

Tsuchimikado Bluffs Oriana While Aisa Is Attacked by Mistaken Identity

Oriana ambushes Tsuchimikado, destroying his tracking spell and defeating him, but he successfully bluffs about reinforcements to make her flee. Meanwhile, Aisa Himegami worries about Touma and considers inviting him to a night parade. During Oriana’s escape, the magician mistakes Aisa for a Necessarius agent due to her Celtic Cross and attacks her with a severe spell. Witnessing Aisa’s critical condition, Touma despairs until Komoe remembers a healing spell used on Index. Stiyl remains to assist Komoe in healing Aisa, allowing Touma to pursue Oriana alone.

After losing Oriana, Touma and Tsuchikimado realize she is scouting for a location to use the Croce di Pietro. Orsola reveals the artifact requires a large open area with visible constellations at sundown. Tsuchikimado identifies the Academy City airport in School District 23 as the ideal site. The group rushes there as sunset approaches. Upon arrival, they find Lidvia Lorenzetti, the Catholic nun allied with Oriana, has brought the cross and begun its activation. Oriana defends Lidvia against the trio, defeating both Tsuchikimado and Stiyl. Touma remains the only one standing to confront them.

Oriana and Touma fight intensely as Stiyl summons Innocentius to aid his recovery. Oriana unleashes her full power to defeat Stiyl and target Touma, who nearly loses consciousness but remembers his promises to his friends to recover and win. Lidvia reveals she and the Croce di Pietro are outside the city, unable to be stopped from activating the spell. Fortunately, the night parade fireworks block the stars, preventing the cross from activating. Touma is hospitalized and visited by Index, Kuroko, and Mikoto, who notes he lost their bet. Lidvia escapes via private jet but is tracked by Laura using Stiyl's rune cards. Laura offers to save Lidvia if she surrenders, but Lidvia refuses, choosing to fall to her death while protecting the Croce di Pietro. Aleister decides to take personal action due to these events. The next morning, Aisa is visited by Index and then Touma, to her joy.

Touma and Index travel to Chioggia, Italy, where they encounter Orsola and face assassination attempts.

After winning a lottery for a one-week trip to Chioggia, Italy, Touma and Index arrive to find Index lost. Orsola locates Index and explains that she and the Amakusa Catholics are moving her belongings to London. Following their assistance, two assassins target Orsola, but Touma and Index thwart the attack. One assassin escapes by summoning an ice sailing ship in the canal, which Touma and Orsola accidentally board while hiding. Inside the vessel, they discover the assassins are from the Catholic Church and observe a fleet of ice ships heading toward the Adriatic Sea. As they hide, someone attempts to enter their room, leading Touma to prepare for a fight, only to be surprised when Agnese appears.

Touma and allies rescue captured friends from the Queen's Fleet commanded by Bishop Biagio.

Agnese reveals she and her battle nuns are imprisoned on the Queen's Fleet. She negotiates Touma and Orsola's escape in exchange for saving Lucia and Angelene, who face brain restructuring. While Agnese confronts Commander Bishop Biagio Busoni, Touma and Orsola locate and rescue the girls, who warn that Agnese is in danger of having her brain destroyed by a spell. The group is attacked by the fleet and falls into the sea, only to be saved by Index and the Amakusa Catholics in a magical submersible. Learning that Biagio's spell can destroy cities and erase culture, the Amakusa Catholics agree to assist in rescuing Agnese. They launch an assault on the fleet, leading to a confrontation between Touma's group and the battle nuns. During the attack, Angelene is injured while protecting one of the nuns as the ships attempt to sink their vessel.

Touma defeats Biagio to stop the Queen Fleet's self-destruction spell in London.

Orsola locates Agnese, but Biagio captures them, revealing his plan to use the Queen Fleet to destroy Academy City. Touma intervenes, knocking Biagio down. As the flagship begins to sink, Biagio triggers a self-destruction spell. Touma orders Orsola to escape with Agnese while he engages Biagio again, ultimately defeating him and halting the explosion. Waking in a hospital, Touma receives a call from Heaven Canceller regarding his return to Academy City and Mikoto's bet. In London, Kaori greets Orsola and Agnese after Tsuchimikado updates her. Meanwhile, a pierced-faced nun from God's Right Seat compels the Pope to order an investigation into Touma, with instructions to eliminate him if deemed an enemy.

Autumn arrives at Academy City as characters shift to winter attire and new living arrangements begin.

With autumn settling over Academy City, students don winter uniforms while Accelerator, Last Order, and Kikyou Yoshikawa relocate to Aiho Yomikawa's apartment. Misaka 10032 and three other Sisters start rehabilitation in the city. Mikoto forces Touma to fulfill a bet by visiting a shop offering a Gekota phone strap for couples plans. They must pose as a loving pair, but Kuroko interrupts the photo out of jealousy. Meanwhile, Last Order gets locked out of the apartment, prompting Misaka 10032 to mock her. Feeling jealous for lacking goggles like other clones, Last Order steals Misaka 10032's goggles and runs away, causing friction between the two.

Characters navigate daily life and search for Last Order in London and Academy City.

In London, Necessarius members struggle with a new washing machine. In Academy City, Mikoto retrieves her phone straps, while Touma meets Misaka 10032, who seeks Last Order. He buys her a necklace to distinguish her from Mikoto. Misaka 10032 teases Mikoto and clings to Touma, drawing Last Order's attention before chasing after her. Hyouka Kazakiri emerges from the Imaginary Number School District and is detained by Anti-Skills. Accelerator visits an underground mall to find Last Order, meeting Index, who agrees to help after he buys her a meal. Last Order thanks Touma for stopping the Level 6 Shift experiment, expressing hope to protect Accelerator. Touma and Last Order separate, rejoining Index and Accelerator respectively. They head home without seeing each other.

Amata Kihara investigates the consequences of Gabriel's possession in Russia.

In Russia, Sasha Kruezhev suffers harassment from Vasilisa while studying Archangel Gabriel's possession effects. Last Order injures her knees while walking with Accelerator, prompting him to buy bandages. He is attacked by Hound Dogs led by Amata Kihara, who neutralizes Accelerator's powers and beats him. Accelerator protects Last Order from kidnapping attempts until Index arrives. Meanwhile, Touma searches for Index and encounters unconscious Anti-Skill officers before meeting Last Order. Vento of the Front, a God's Right Seat magician, enters Academy City, disabling Anti-Skill and Judgment forces, killing three Board of Directors members, and threatening Aleister. Aleister remains unfazed and orders Amata to deploy Fuse Kazakiri to capture Last Order and eliminate Vento.

He subsequently lures and eliminates the pursuing soldiers at a railway factory, an act witnessed by Anti-Skill that brands him a wanted murderer. Simultaneously, Touma and Last Order hide in a restaurant from Hound Dogs, only to be confronted by Vento, whose presence has incapacitated bystanders like Yomikawa and Kazari. Touma shields the unconscious patrons from Vento’s assault, ordering Last Order to flee. However, Touma begins coughing blood and is forced to retreat. Elsewhere, Tsuchimikado investigates Vento’s activities and encounters a white spectral entity.

Tsuchimikado fights a spectral entity allied with Vento against unconscious Academy City residents. Touma contacts Accelerator via Last Order’s phone, learning Amata has captured her alive. Aleister authorizes Testament to summon an angel targeting magic users. Touma, Index, and Mikoto approach the site, where Index identifies the angel as Hyouka. Mikoto engages Hound Dogs while Index explains Vento’s Divine Retribution, which targets those feeling specific emotions toward her, noting Hyouka is not a standard angel. Touma instructs Index to collaborate with Mikoto to combine magic and science knowledge. Accelerator infiltrates Hound Dogs headquarters to confront Amata. Touma witnesses Hyouka’s controlled state, feeling helpless as using his right hand would kill her. Vento appears, threatening both, prompting Touma to defend Hyouka.

Accelerator fights Amata while Touma defeats Vento and Index frees Last Order

Accelerator battles Amata but loses power, yet resumes his attack through sheer will. Touma confronts Vento, who explains her anti-science hatred stems from a childhood accident where only she survived. Touma refutes her logic and defeats her. Meanwhile, Hyouka creates snow to shield civilians. Index reaches the Hound Dogs' headquarters and, using Mikoto's scientific knowledge, discovers Last Order is being used to create an angel. She sings to break Last Order's shackles, which resonates with Accelerator, allowing him to blast Amata into the sky. Acqua of the Back arrives, takes Vento's cross now that her Divine Retribution is dispelled, and warns Touma not to fight him before departing with Vento.

Accelerator joins GROUP to neutralize Skill-Outs after Prewar events

Index restores Hyouka, while Touma comforts her regarding the recent chaos. Acqua, Vento, and their forces retreat from Academy City, leaving Accelerator captured by security. During a sukiyaki dinner, Touma and Tsuchimikado discuss an impending war. The Board of Directors punishes Accelerator by assigning him to GROUP, a special team including Tsuchimikado, Awaki, and Etzali, who disguised himself as Mitsuki Unabara. Accelerator’s power time limit is increased for their first mission: neutralizing the Skill-Outs gang led by Ritoku Komaba. The Level 0 espers exploit the security vacuum created by Anti-Skills defending the outskirts against potential Catholic Church attacks. Accelerator and Awaki launch an assault on the gang’s territory, where Awaki encounters Ritoku.
